As a member of our Engineering department, you will have the opportunity to extend our platform by building innovative tools and products, and be involved in designing new and custom solutions. You will work on a subset of our production services and tools and be involved with their design, implementation, integration, unit testing, as well as deployment and operation of these services. You will also be involved in understanding and analyzing various biomedical datasets on one end and design and implement the data ingress pipeline for various datasets used on the platform.

Main responsibilities:

  • All activities related to importing various datasets to Seven Bridges Platform and be able to:
    • Understand the origin of data, both in terms of  vocabulary and technical aspects of representing a dataset  (established domain vocabularies, data formats, access policies, etc.). 
    • Interpret data and advise on devising the best structure for the data that is imported to the Seven Bridges Platform.
    • Parse the source data and transform it to the above constructed model for it to be used on Seven Bridges Platform.
  • Manage data (follow changes) throughout its lifecycle, from creation and initial storage to the time it is archived for posterity or becomes obsolete and is therefore deleted.
  • Keep track of the industry trends and update/adapt data in order to provide ground for new features.
  • Understand different datasets that cover different areas of research and advise on most beneficial ones to import to the Seven Bridges Platform.
  • Provide support for the available datasets on the Seven Bridges Platform.

An ideal candidate would:

  • Have an understanding of and experience in analyzing biomedical data.
  • Be proficient in Python and/or Java, data extraction, analysis and ETL (Extract Transform Load) process.
  • Have a passion for information retrieval problems and solutions.
  • Have basic knowledge of different database systems, REST APIs and various data formats like XML, JSON, CSV, TSV.


It would be great if you:

  • Have formal education in Medicine, Pharmacy, Molecular Biology or related scientific field. 
  • Have basic knowledge of graph databases, graph algorithms and inference engines.
  • Feel comfortable with at least one major *NIX platform (Linux, OS/X, FreeBSD, etc.). 
  • Are familiar with Semantic Web technology stack: Ontologies, RDF, SPARQL, Linked Data.

Java Software Engineer

Required

Genomics Scientist

The Genomics Scientist will work closely with the Seven Bridges Principal investigator to drive the success of an NCI funded consortia tasked with developing cancer treatments through the generation of new models with corresponding sequencing data. You will work closely with consortia PI’s to develop and execute consortia strategies for developing new multi-agent treatments that can lead to human clinical trials. Executing on the consortia strategies will be your place to shine. You will execute on the consortia strategy by developing collaborative relationships with participating research center’s Principal Investigators (PIs) that will allow you to individualize the strategy execution for each of the participating institutions. 

Ensuring that new xenograph models, corresponding sequencing data, and quantitative measures derived from the sequencing data are made publically available will be a major focus of your efforts. You will work with our collaborators to bring standard genomic data processing workflows online to process a growing public dataset. You will work with our product and engineering teams to make data available to the Network and to the research community in the presence of an evolving data standard; and will coordinate the development of tools that make network data findable and actionable. 

You are both people and technically oriented. You are an excellent communicator, detail-oriented, you can think like a researcher, and you eagerly work to resolve problems. You will drive Network success by organizing and facilitating consortia meetings. You are also technically hands-on; able to oversee data standardization, run bioinformatics workflows, and guide engineering teams.  The successful genomic scientist will revel in success by promoting the data and tools developed by the consortia at meetings and supporting manuscript submissions. 

Duties and responsibilities

  • Work closely with the Network Principal investigators to execute on the consortia’s strategies
  • Lead data generation and publishing initiatives by working closely with individual researchers and leading internal efforts to develop supporting tools.
  • Perform consortia and project needs assessment and requirements gathering.
  • Collaborate with bioinformatics scientists and software engineers to design and deploy solutions for the consortia, including company products and customizations, and present these solutions and results to the Network.
  • Work with committees to ensure that their consortia pilot’s projects are successful.
  • Maintain and track the relationship with the consortia and become the internal authority on consortia issues, needs, and future plans.  
  • Troubleshoot problems with individual researchers and strategize on solutions, coordinating with internal teams.
  • Become an expert user of the Seven Bridges Platform by learning to run genomics analyses, set up new workflows, build simple scripts with the R or Python API, or do basic debugging of analyses on our platform.
  • Train consortia users by running customized educational workshops.
  • Use your scientific expertise to contribute to high-quality written RFP and RFI responses, including writing executive summaries and responses, and editing technical components.

Qualifications and competencies:

  • Education: PhD in genetics, bioinformatics, molecular biology, computer science or related discipline, but will consider strong candidates with undergraduate or masters in the same disciplines as well as 3-5 years of experience.
  • Specialized knowledge: genomics, bioinformatics, biomedical data analysis, programming. 
  • Skills/Abilities: Experience conducting genomic experiments or analyzing omics data (e.g. PDX, organoids, single-cell, RNA-seq, Exome-seq, imaging analysis etc.).
  • Demonstrated ability to communicate clearly with cross-functional dynamic teams during the course of a scientific or technical project.
  • Demonstrate hands-on analytical skills in a quantitative area (ex. Genomic data analysis and Bioinformatics Workflow development/execution)
  • Ability and enthusiasm to learn new concepts and technical skills rapidly.

    ABOUT THE PROGRAM TEAM:

    Program Team Members lead or co-lead one or more programs within Seven Bridges’ portfolio - spanning commercial engagements and engagements with non-profit and government entities.     ABOUT THE ROLE:

    As a Genomics Scientist on our Program Management Team reporting to the Principal Investigator of a funded National Program Initiative, you will help scientists plan and execute their genomics analysis projects: You understand the questions that shape the discipline, how scientists address those questions, and what features of the Seven Bridges software are important for those purposes. You will help guide data analysis approaches for large consortia and will serve as an advisor for

    RESPONSIBILITIES:

    • Lead and conduct complex genomic data analysis projects. Must have a deep understanding of genomics data analysis methods for large multi-ethnic cohorts.

    QUALIFICATIONS:

    Required

    • Ph.D. in computational biology, bioinformatics, molecular biology or related discipline, or MS in the same disciplines as well as 3-5 years of experience.
    • Experience analyzing genomic data (e.g. RNA-seq, Exome-seq, ChIP-seq, etc.).
    • Hands-on knowledge of the tools used to perform genomics analysis (GATK, BWA, STAR, etc.).

    Graph Genome R&D Engineer

    Duties and responsibilities:

    • Coordinate and manage the creation of Project Charters, Project Plans, and Estimates for each phase of delivery (Requirements, Design, Implementation).
    • Coordinate and manage the delivery of services provided by Seven Bridges highly skilled and industry leading Bioinformaticians (PhD’s), technical resources, and other delivery specialists.
    • Prepare SOW's, project deliverables, presentations, and status reports to both internal and external customers.
    • Review and approve time reports and resolve any discrepancies as needed.  Ensure billable hours are accurately recorded conforming to contractual commitments.
    • Provide assistance when needed for non-technical project activities (coordinating meetings, data collection and formatting, etc.).
    • Work with our Finance Department to resolve any billing related issues as required.
    • Ensure that all project team members have a clear understanding of their assignments, due dates and ensure that all assignments are completed on time and within budget.
    • Keep the Project Sponsor informed of status and potential issues.

     

    Qualifications and competencies:
